Historical reasons mainly. We know the issue, and moving completions from /etc/
to /usr/share/ is one of the objectives for bash-completion 2.0 (upstream).

/etc/bash_completion.d/ will probably be kept for compatibility, at least
until 3.0, and bugs will be filed to packages installing completions there in
the meanwhile.
This is also one of the reasons why I wrote dh_bash-completion, so that
packagers don't have to care where completions are kept.
