I can reproduce it with /usr/share/cdbs/1/class/gnome.mk.

The problem is actually not in buildcore.mk. Compare simple-patchsys.mk to 
dpatch.mk and patchsys-quilt.mk. I think the right solution is to apply 
s/^cleanbuilddir::/clean::/ to the former.
