Unrelated to this bug but since you asked: Both.

You can use it with dh:
    dh $@ --with autoreconf
or you can put
    dh_autoreconf
and
    dh_autoreconf_clean
in debian/rules manually.        

With CDBS you can also
    include /usr/share/cdbs/1/rules/autoreconf.mk
according to dh-autoreconf(7) but I've never used it :)
