I managed to separate 5 chapters still 2 or 3 chapters remaining to be
separated out.

Yeah it would be better to start merging in initial stage than trying
later. Btw I'm modelling the document on progit book which is done using
markdown [1] and also stated as an example in pandoc documentation [2]
