Yeah, I wasn't sure whether to file it against debhelper or not (which
is why I CCed Niels on the bug report).

FWIW, I see this problem in other packages, too, e.g.:

m4_1.4.17-5:

dh_update_autotools_config: Attempt to store .pc/99-config-guess-config-sub/build-aux/config.guess, which looks like a VCS file or
dh_update_autotools_config: a hidden package file (like quilt's ".pc" directory
dh_update_autotools_config: This tool probably contains a bug.
debian/rules:8: recipe for target 'build' failed
