It's not inconceivable that "config.sub" could be used
for something entirely different. Ie, config.main, config.sub.

I'd be more comfortable doing this if I had some form of proof that
every config.sub and config.guess file in every source package were
autoconf files. 

Or, if autotools-dev checked that the files were autoconf files before
blowing them away.
