The .dpkg-source-applied should not be included anywhere. In fact it will
be auto-ignored when creating the source package (even if it exists), i.e.
it will not be included in the debian.tar.gz that's created.

I don't see why it would end up in your repository (except if you're using
lenny, as dpkg-source was creating the file at build time too, by
mistake).

Indeed, it converts just fine.
