summary 836940 flags newly added to /etc/apt/apt.conf.d/ are not used unless the updater rewrites the apt configuration with --override-config.  We should either pass the flags by hand with `apt-get -o` or always update /etc/apt/apt.conf.d every time `pbuilder up` is run.

This is a totally different thing.  If you'd like it, please open a
different bug.  (really, different, when I'll come back to this I don't
want to read all this stuff to understand what the OP would like).
