Our rule only excludes pids that are five digits long.

Try this (untested):
/var/lib/apache2/fcgid/sock$ VarDir
!/var/lib/apache2/fcgid/sock/[0-9]{1,5}\.[0-9]$

Please report back for inclusion in the package.
