I'm unsure I understood the problem correctly: are you saying that if
your machine has been turned-on for a long time (but for how long?) if
you run amule it doesn't start the GUI (but how do you know the
process is running? are any files downloaded?) but if you reboot the
machine and start amule right after boot it starts correctly?

If so, it sounds like something is eating up your resources and amule
can't start if uptime is too long.
