Ah, I think I know how to fix this (at least it seems to work here). If
you don't mind, could you please move back the directory where it was,
and move the bpymodules subdirectory a level up? I mean getting the
following:
| $ ls /usr/share/blender/scripts/
| blender bpymodules
Starting blender should add the following symlink:
| ~/.blender/scripts/bpymodules -> /usr/share/blender/scripts/bpymodules
and you should get your scripts back.

Indeed, a test is missing to avoid creating symlinks recursively, fixed
locally (but should be harmless anyway). I'll add an instruction in the
next revision to also get rid of it.
