This is a dosbox issue. The only way that cinnamon could prevent this
would be to make sure that the display settings are still active when you
close an appliction. Then let's say that you call xrandr in a terminal to
set you monitors in mirror, it wouldn't be right if cinnamon changed that back
to whatever you had before when you close the terminal.
From your description it looks as if whatever dosbox is storing to revert the
change on exit is incomplete.
There is an old bug already reported to dosbox about this, I'm merging this
one into the old one.
