simple.
instead of repacking whole jack yourself, create package that would have name:
jackd-freebob
or something like that, same for qjack - adding somewhere information to 
recognise also freebob as output.
atm I had to set higher priority on your repository, so that apt won't upgrade 
jack from debian system anymore. But that's kinda awkward.
