Thanks for reporting this bug!
There is indeed a problem in Stella's .desktop file which causes it not
to appear in the "Open With Other Application..." menu. I'll fix that in
the next upload to Debian (which should also end up in Precise
Pangolin).
As far as Nautilus is concerned, there may be a bug there too; on my
Debian system I have a "Use a custom command" section in the "Open With"
dialog to open a file with an application which doesn't appear in the
"Installed applications" list. You may wish to duplicate this bug report
and assign it to Nautilus...

Bug description:
I cannot associate .a26 files (executables for Atari 2600 Video
Computer System) with Stella (Atari 2600 emulator).
steps to reproduce:
1. in a terminal, sudo apt-get install stella
2. Download FlapPing, a homebrew game for 2600:
visit http://www.atariage.com/software_page.html?SoftwareLabelID=2705
and click the pie chart icon next to "Download ROM"
3. open the archive
4. drag FlapPing.bin out of the archive
5. rename FlapPing.bin to FlapPing.a26
6. right-click and choose Open With Other Application...
7. click Show other applications
8. click Find applications Online
expected:
Stella appears in the list after step 7, or I can enter a custom
command after step 7, or I can click a button to browse the file
system after step 7, or Stella appears in the list after step 8.
actual:
Stella does not appear in either list, and I cannot enter a custom
command, and there is no button to browse the file system.
Either this is a problem with Stella not appearing in menus, or it
is a problem with Nautilus not allowing associating file types with
applications that do not appear in the menus. Versions of Ubuntu
prior to 11.10 had either a custom command or browse button (I forget
which).
