Then the makefiles in the upstream packages are broken if they don't 
remove these files automatically.

How should the autobuilders know that your package uses automake-style 
makefiles?  The autobuilders run debian/rules clean, which should 
invoke whatever cleaning mechanism your package has.  But that is not 
the problem in our case.  The problem is removing config.status too
