Not at all. Use the qtconfig program. This is a global qt setting.

LyX does not set any theme at all, assuming that there is a sensible
default, either set by the user or by the system. This is sensible IMHO,
because I can not imagine that somebody would want a different theme in LyX
than in other programs.
Maybe Gnome does set this global qt theme? I know that KDE can influence the
theme of Gnome apps, so maybe the other way round is also possible. Did you
try other qt based programs under Gnome?
