Since LyX 1.4.0 it is not possible anymore to omit the extension in LyX, so 
this bug is no longer applicable and should have been closed with the 
first 1.4.x release in debian. LyX will omit the extension for LaTeX 
export if that is possible.

Did you really try to omit the extension with LyX 1.4.x? If that worked at 
all then it is a bug.
