I can only guess that there might have been some conflicts with your personal
bindings that somehow influenced the default settings.

In theory that should work. Hard to say what went wrong. If you
still have your none working ~/.lyx one could try to open a bugreport in the
LyX projects bugzilla and see if someone from the developers finds the problem.
