It breaks what a the package management was exactly made for. Other
packages break that depend on the real monodevelop package, probably
doesn't integrate into the Debian Menu nor the freedesktop menu
corrently (as it doesn't call the update scripts), has no proper
dependencies, you might end up with an installed package that just
crashes in your face when starting it, etc etc.
The useful stuff you get when you by-pass the package manegement system.
Even though you have .deb that doesn't mean it does everything a package
needs to do to function correctly in the system, as you are used to with
the real debian packages.
