conffiles stay there after an upgrade, unless you remove them explicitly
in postrm.

$ dpkg-query --show mutt
mutt	1.9.1-2
$ ls -l /etc/Muttrc.d/notmuch.rc
-rw-r--r-- 1 root root 486 jun 25 06:00 /etc/Muttrc.d/notmuch.rc

patch attached (assumes this will be fixed in 1.9.1-3, if not adjust the
version in mutt.maintscript)
