You don't should touch /etc/network/if-up.d/ntpdate as it will be
rewritten on upgrade. There is right way to solve such type of problems to
set options in /etc/default. In this case edit /etc/default/ntpdate to
set variable:

NTPOPTIONS="-u"

This direct ntpdate to use an unprivileged port.
