There is no difference if you use the same NXclient and the same
backend, because the used libraries are the same. FreeNX is a shell
script what only starts the connection.

FreeNX does not have libraries. The NX libraries are coming from
Nomachine and they give security-support on them. The used versions are
from secure and stable releases so far I know.
