This is weird.
$ apt-file list libprotobuf-java | grep usr/share/java/
libprotobuf-java: /usr/share/java/protobuf-java-2.4.1.jar
libprotobuf-java: /usr/share/java/protobuf-java.jar
$
Okay, it's out-of-date, but...
http://packages.debian.org/sid/all/libprotobuf-java/filelist
$ ls -1 /usr/share/java/protobuf*
/usr/share/java/protobuf-2.4.1.jar
/usr/share/java/protobuf.jar
$
This link reveals a possible bug:
http://dde.debian.net/dde/q/aptfile/bypackage/all/libprotobuf-java
Seems like they keep changing the jar name from protobuf-java.jar to
protobuf.jar, back and forth. In fact, sid has protobuf.jar, while testing has
protobuf-java.jar. And I remember fixing this same bug a couple of times
already.
Time to report a bug, maybe?
