that would be my first guess.

a couple off the top of my head:

- compare the ./configure and/or CFLAGS for apache vs php mostly wrt    
  _FILE_OFFSET_BITS and LARGEFILE_SOURCE

- try disabling LFS by commenting out

CFLAGS += $(shell getconf LFS_CFLAGS)

in debian/rules.
