contacting the atlas3 maintainer is a good idea. I suspect though that 
the above is actually a fix. At build time, use refblas3/lapack3 but 
then if you install atlas and one of its variant(sse2,...), then the 
linker will pick the proper dynamic lib according to /etc/ld.so.conf.
Actually I have never seen a policy on this, so you raised a  good 
point.
So far it had worked for me ok with buildd because refblas3 and 
lapack3 always came first in the build-deps and I have them 
installed.

Did you try to compile with -L/usr/lib/atlas?
also have a look at
/usr/share/doc/atlas3-base/README.Debian.gz
