configure.ac is in the config directory. I believe autogen.sh/bootstrap
scripts are depreciated in favour of autoreconf. I think the difference
between autogen.sh and bootstrap might be the ability to deal with
putting configure.ac into a subdir.

Now that I have upstream SVN access, I can make the required changes
there if needed.
