I was just thinking that the quotation mark is not part of the actual
variable.

You might restore the
~/.local/share/applications/wine-extension-pdf.desktop from post #1 and
try to reproduce the issue.  Then edit the file and remove the quotation
marks, and check again.
If this solves the issue we definitely should talk to upstream.

The general topic there is about the unneeded extension associations,
which we have removed in Debian in the meantime.
Our specific issue for "not an absolute path" is observed there by an
Arch Linux user, so it seems the issue is indeed not Debian specific.
