Yes, we are currently working on sane upgrade paths and documentation
for that.

Regarding /etc/default/wpasupplicant: Please read README.modes, the init
script has gone now, and so did /etc/default/wpasupplicant.

Regarding your configuration: I would suggest that you keep your local
configuration in /etc/wpa_supplicant/wpasupplicant.conf.local, and let
/etc/network/interfaces point to that. This way the package won't
interfere with your local configuration anymore.

The file /etc/wpa_supplicant/wpa_supplicant.conf is a simple example,
which connects to all open APs. Since we don't use this file isn't used
by default, I'd suggest moving it to
/usr/share/doc/wpasupplicant/examples. Kel, Kyle, Daniel, do you agree with
this suggestion?
