Right, the "custom script" (which was in fact a direct call of wpa_supplicant 
via pre-up in /e/n/i) used /etc/wpa_supplicant.conf as suggested in 'man 
wpa_supplicant'.

That's a misinterpretation: I'm not at all okay with the removal of the system 
service (on upgrade)! But that's an issue unrelated to this bug report.
