The problem is about what is supposed to be updated. To me, there's
nothing wrong of course with updating menudefs.hook, but I don't like
the idea of overwriting users' menu.xml with the system default each
time they run update-menus. If they want to use the system default, it
would be quicker to rm those files.

Good idea, it would prevent from loosing data.

The idea about the w flag is to make the file rw by default, and when
the user sets -w on it it won't update any more.

No problem. Maybe it should be discussed with update-menus system authors.
