Because conffile modification are preserved by package install/upgrade (so you
don't lose your modifications when upgrading, for example), and removing a
conffile is a perfectly acceptable modification, which should be kept.

I'm not sure why it's shown as obsolete on your installation, because it's
definitely not. Also the checksum is wrong:

dpkg-query -W -f='${Conffiles}\n' | grep xfce4-keyboard-shortcuts.xml
 /etc/xdg/xfce4/xfconf/xfce-perchannel-xml/xfce4-keyboard-shortcuts.xml
65d7008f598ba5cd1e193a0f2950fbf3

What does dpkg -S /etc/xdg/xfce4/xfconf/xfce-perchannel-xml/xfce4-keyboard-
shortcuts.xml returns for you?

Is xfce-keyboard-shortcuts installed?
