If the issue is with python-zodb, then it looks like the right way would
be to have zope3 depend on python-zodb. I guess that would mean
splitting out ZODB from zope3. Is there a reason why you don't want to
do that?
Otherwise, I would vote for keeping zope3 on the standard python path.

As they are currently, this will break all zope3 dependencies. I guess
we'll have to move the python libraries for every zope3 dependency to
/usr/lib/* and add a lot of python path munging to the startup scripts.
Ugly, but trivial.
