Stefan Fritsch helped me out notice the db I was generating was incomplete
and suggested some SQL queries that are more or less the ones I'm using
now. IOW: it is fixed and all the unfixed issues are correctly being
reported.

All the PTS pages of the affected packages should reflect that change
already.
