I cannot reproduce the problem with sbuild 0.67.0-2:

$ apt-get source leave --download-only
$ sbuild leave_1.12-2.1.dsc -d unstable --make-binNMU="fix #123456" -m "josch"
$ cat leave_1.12-2.1+b1_amd64.changes | grep-dctrl -n -s Changes  ''

 leave (1.12-2.1+b1) unstable; urgency=low, binary-only=yes
 .
   * Binary-only non-maintainer upload for amd64; no source changes.
   * fix #123456

Installing sbuild 0.65.2-1 from Jessie on my Stretch machine yields the same
result.

Could you give more specific instructions how to reproduce the problem you see?
