I understand the problem.

I still think you should package these changes as Debian patches.
.orig.tar should always be the pristine source from upstream.

For instance, git workflow for packaging should produce the correct
result, if you keep your commits outside the "upstream" branch:

https://wiki.debian.org/PackagingWithGit

Another solution would be to state in the copyright file that the
package upstream is your repo, not diafygi's.

As it is right now, there is no mention of
"https://github.com/jrmsgit/acme-tiny" anywhere in the package.
