I have this with my pkg-escience Java packages that all ship binary jars with
them and get into some undocumented incompatibility with official or recent
upstream packages.
We could place the EMBOSS libs in /usr/lib/emboss and eliminate them one after
the other, much like what Andreas suggested.

I read through it and am convinced that you have said right what should be
said about that reply. Let's hope it is not too deterimental for the further
acceptance of Debian in the community.

Their debian/rules is implicit in the specs file.
