Seems that this conflict actually doesn't exist, because we don't need
to distribute the header files that are already part of a Debian
package (like libpcre). We will just use them to compile Emboss.

And answering your other email.
I think that it would be good to upload a first version to
experimental, even if the package ships its own libraries, instead
using Debian's ones.

People will be able to test the package while it gets improved and
problems like #387557 get solved.

And I will sleep a little before I start to say wrong things here.
