Wow, I didn't even noticed. I think the setting name might have changed,
because if you go to:

Edit/Preferences
Mail preferences
General

you can chose the quotation color. If you select again the grey color
(maybe change it to something else before), the quotation color is back

Does it fix the problem for you?
