I read, we must use this form, because the new FHS recommends this.

Because the FHS recommends the configuration file in the directory, we
should really drop it.

And what about ~/.jedrc?

No, do it. It is alright. Jed should support: ~/.jedrc and ~/.jed/jed.rc.
What else is searched for, may be never mind.
