No.  app.exe.config just applies to app.exe, but if you use external
library (Mono.Data.SqliteClient) it has to be in .config for that
library, or in global mapping /etc/mono/config.  So if you are using
sqlite directly in app.exe (without Mono.Data.SqliteClient) you can use
mapping in app.exe.config.

Also see bug http://bugs.debian.org/259873 and please next time do a
proper research and testing before making some conclusions :-).
