I have the feeling to state the obvious (or I am not understanding the
thread) but the difference of configure is not related to the
modification in the Makefile.am. Here, the difference is the version of
autoconf used (2.59 with OpenMPI and 2.61 from us).
To continue with your analogy, just like gcc, autoconf produced a
different binary (configure) from a version to the other...
Updating the configure and Makefile(s) to the latest version of the
autotools is something that I do when I want it to work with
weird/unsual compilers/plateforms.
Here, I don't think that Steve Langasek (or other contributors) would
forgot to create the patch for the configure.ac.

If you need, I can help with the autotools (I rewrote all Scilab
compilation process with it).
